We have a chance to stay in Punta del Este for the month of October and have plane tickets into Santiago, Chile. We are trying to figure out if we should pay for the plane ticket or take a bus to BA and then the ferry. We will be looking for a local guide to give us a nice tour of Uruguay and would like your thoughts on what that might be: where would you take us and why?

The trip from Santiago to Buenos Aires by bus and then the ferry to Montevideo is sort of tyring and not very cheap either. I would suggest you take a plane directly to Montevideo.
Regarding your visit, there are different possibilities according to your particular interests:
Ocean beaches, other interesting cities, many museums, thermal facilities in the West, wineries, rural areas and ranchs, etc. Trip to any place in the country from Punta del Este will not take more thean 2 - 5 hours.
